Any reason why a damper alternates red to green led?

There is an issue on that motor with the communication between the motor itself and the LED's, whereas the LED's never know what position the motor is actually in. There will be no issue with the actual operation of the motor. It will continue to open and close properly based on the voltage you supply to it, however you will never have a visual indication of whether it is open or closed with the LED's.

How do I fix the flashing lights even though the damper works correctly

The lights cannot be fixed. The circuit that interprets the motor position is damaged. Thankfully this circuit has absolutely no effect on any other function of the motor. If you are still concerned and the unit is within the 5 year warranty, you can return it to the distributor and get a replacement.
