You should use the BMPlus 3000 control panel and yes a bypass is highly recommended to be installed on the system.

The old panel you had required the o and b wires but the new NCM 300 will not require you to hook them up. Simply wire the thermostat to R,W,Y,G and C.

Paul,
Get yourself a NCM 300 control panel. You can use one of your unused wires as a common by hooking it up to the "C" terminal at both the controller and the thermostat.

You can only operate 1 ancillary device off the UT3000 IAQ Relay. But that is not bad news for you because you do not need a separate dehumidifier. You are correct, connect a wire to your ''C'' terminal on both the panel and thermostats to run the nests on 24v.

You need to use the MCX-DXB switch if you are using nest thermostats. The problem is not your zone 2 thermostat but actually the zone 1 stat. yes connecting the blue wire to "C" on both the panel and the thermostat will give you 24 volt power to operate the thermostat.
